Certain words have 2 senses to be cognizant of. Some are consistently distinguished by inflection/suffix (e.g. "with" vs "withs").
Context is usually more than sufficient to discern the sense; mainly they're problematic in automated word-counting.

Historical Homonyms
1611 had some additional homonyms, not yet distinguished via spelling. We have no reason to think the 2 senses represented by any of these pairs were considered to be 2 spellings of the same word (semantically undistinguished), except possibly Flee/Fly.
(I underline spellings that are consistently used, sometimes with a few exceptions. For example, the spellings 'prey,' 'than,' and 'scent' do not exist even once, but "blue" does, rarely.)
- Pray (for prey), Sent (for scent), Then (for than); Bile (a boil), Blew (for blue; "blue" appears twice), Boll (bowl), Beare* (bare), Boare (bore), Bruit (brute), Champion (a champaign), Cloths (clothes) of service, Cloud (clod), Coat (cote), Fain (feign), Flee/Fly, Flour/Flowre (u/w being interchangeable here), Foul/Fowl, Gate (for gat), Hail (hale), Heard (herd), Heard* (hard 1x), Lead (led), Least (lest), Loose (lose), Male (mail), Morter (mortar), Nought (naught), Sow (sew), Sleightly (slightly), Thine (thyine), Thorough (through), Travel/Travail (el/ail being interchangeable here, as with battle/battail, counsel/counsail, marvel/marvail).

There remain in 1611 some rare Early Modern spellings; these each occur just once, as abbreviations:
- *Bad (bade), *Bath (bathe), *Breath (breath), *Hast (for haste), *Wast (waste).
There's semantic fuzziness between some interchangeable spellings, which only later were differentiated or refined. So in 1611, these may be considered only spelling variant pairs, rather than homonyms:
